Where are settings stored?

Where are the settings for the theme stored? In the database? Or in a specific file? I use VaultPress to back up my site, and I want to know where they are just in case. I assume I don't need to export the settings to have a backup.
Also, is custom CSS stored somewhere that is backed up as well?

So that suggests everything is in the database, is that correct? If so, then that's all I need to know.
Yes, all of the settings are stored in the wp_options table in the database.
