Virtue / Pinnacle toolkit ??

Have just added GP theme to a new site and find that it comes bundled with the 'recommended' plugin listed above: "Custom Portfolio and Shortcode functionality for Virtue and Pinnacle Wordpress Theme"
Does this come recommended by you Tom or is this something that Wordpress.org has added?
Nope - that recommendation isn't coming from me or GP.
Are you sure GP is the active theme? If so, that message may be coming from one of your plugins.
Message popped up at the top of the GeneratePress theme installation process. Perhaps it related to the theme that was about to be deleted to be replaced by GP. I had several installed to try them and only one active - I deleted all but the active one. Now there is just GP and TwentyFifteen as a fallback.
The next time I see something weird I will take a screenshot. I just now tried to duplicate the process by making TwentyFifteen active, deleting GP and reinstalling it but no weirdness happened.
I am beginning to think I have resident fairies in my machine ... :)

That's weird - was probably from the theme you had activated before you activated GP.
Glad there's no more weirdness :)
