Uploading PDF's with Sidebar Navigation

If I upload a pdf containing a book, and the pdf has a sidebar table of contents with links, will those links function after the upload, or will I need to somehow manually enter the links to make them function?

I'm not sure I fully understand. If the document is still a PDF on your website (just embedded), then it should function exactly as it does when you open the PDF file.
