Sections + Markdown compatibility (with the JP Markdown plugin)?

I hope it is not too much to ask, but it would be absolutely wonderful if the text editor that's part of the Sections add-on worked with JP Markdown just as the normal text editor does.
Is this something that can be done?
I'll see what I can do.
Sections copies the standard TinyMCE settings from WP and then creates new instances using those settings.
This plugin is most likely altering those settings later on in the initialization, making it so Sections doesn't bring along the new ones.
