Is there a way to basically keep the site private except for the home page to be used as a login?
I want to provide all site functionality, but behind a password protected home page.
Sorry if I am missing a simple solution here.
Especially the navigation menus and stuff.

no, just using the wordpress login, providing private passwords
Are you looking for an option like disable elements on the home page?
