There is got to be a way…
This is a game changer for me…
Can I do sections with generatepress instead of elementor or use just generatepress or something to control it?

It doesn’t really matter how you do the content as long as something is making your links smooth scroll.

You can deactivate your plugins one by one to see which plugin is controlling it.

but how come the pluggins making the problem?
    there is a smooth scroll.
just the heading navigation needs to be on top of those divs… those boxes… those elements…
why do u think that the scroll smoothing is making the problem?

    Smooth scroll requires javascript.

The javascript tells the page where to scroll to.

We need to tell it to scroll to that point – the height of the navigation.

If we don’t control the smooth scroll script, we can’t do that.

GP doesn’t have smooth scroll by default, so one of your plugins is adding it for you.

That means we can’t control where it’s scrolling to.

It might be, I’m not sure. You’ll need to test by deactivating your plugins until it goes away.
