Navigation not working with official AMP plugin

Hi there
I have just installed the official amp plugin, but I forgot to change the settings so that it only listed my posts as AMP. Google has now listed some of my pages as AMP (which I don't want - I still don't really understand why it is necessary at all but there we are.) My homepage is listed as AMP but the navigations doesn't work which kind of renders the whole site useless. I have searched on AMP and they say switch themes. Handy. Obviously I am not going to do that because I think GP is awesome, but I was wondering if you could help me get the menus working in AMP so this avoids the problem with the pages and posts.

I have installed this now, but I am thinking that because I have now turned off AMP for pages, I have to wait for Google to re-crawl as when I go to the pages it won't let me do anything as it says "This post type is not enabled."
When Google re-crawls do you think that it will be fine? I don't want to turn AMP for pages on. Only for posts.

I'm not familiar with Google's algorithm enough to coomment on this unfortunately.
