Hmm that second script will display on every page except for the home page. Are you sure it's that snippet that's showing on the home page? Your second script will show on the home page.

You might benefit from a plugin like this: https://en-ca.wordpress.org/plugins/ad-inserter/

Otherwise you're going to be getting into some pretty complex PHP conditionals.

Yea every time I activate that homepage script it messes up my navigation and header area.

Yeah, that one worked Tom It didn't mess up my front page! But now I need one for the blog and single post page.

That one snippet I gave you will work on every single page except the front page - including the blog and single posts. Is it not?

Just replace generate_after_header with generate_before_main_content :)
