Menu not clickable with secondary menu active

I have a Main Menu for a website I am working on. The pages that are not the blog or archives it works fine. But we use the secondary menu for post archives and the blog page and custom post type and archive when that secondary menu is on. The primary menu is visible but is some how being overlapped or something from the secondary menu and you can't click on any of the links, I am sure its probably a z index thing I am missing somewhere.

I am wondering if maybe I need a little more padding on the menu because the press archive seems to be the one I am having the most issues with cause your right it does seem to work some of the time.
Can you go to Customizing > Layout > Primary Navigation, increase the Menu Item Height?
It's currently set to 5px which might be the cause.
