Lost customized programming

Hello GP-Support !
I have customized programming which governs who has access to my wordpress-site. And I have customized programming for commenting. Both were out today. My coder in the UK asked if I had updated the theme.
I did not update GP today. In fact, when I went in to check the various plugins I noticed that GP was scheduled to be updated in two hours. I immediately disabled auto-updates.
What could be the reason for losing the customized programming?
