Integrating a shop in existing website

Sorry for this very broad question. It is not exactly a support topic. I'll have to integrate a shop into an existing website. The site was built with a very simple theme that is not fit for Woocommerce. So, I would like to switch to GP, of course. While website and shop share a similar color palette and layout they differ in major elements like sidebar and main navigation. For example: The main navigation of the website is in the sidebar, while the shop has a standard header navigation. We can't really merge both navigations, since there would simply not enough room for it in the header navigtaion. Now to my question: What what you consider best practice in this case when using GP? I would, for example, use the sidebar for the standard website pages without the header navigation, but would have to switch to header navigation and a no-sidebar template for all shop pages. In know this can be easily done with GP. But would you recommend it?

the only technical issues i can see is what happens when you visit the site on Mobile? Which navigation would be displayed would need to be dynamic - in this instance you would probably want to opt for the Off Canvas Panel and use something like Conditional Menus plugin to display the relevant menu for Main pages and Shop pages.
