How to remove current primary navigation and add new navigation with custom links. Also when we created new pages, it automatically comes in the primary navigation.

Hi there,
go to Appearance > Menus and create a new Menu, set the links you want displayed and set its location to Primary Navigation. More information here on the WP menu builder:
