It's not just the colours, it's everything. When external css is enabled, the changes are not shown on the live site. They only show up in the editor.

What specific element are you trying to change the color of for instance?

To answer your other question, the GB and GB Pro updates are already in the release candidate version, so the final update version should be out anytime soon now.

I have it! All the problems were caused by the Optimol plugin. When I cleared its cache and regenerated the CSS/JS, everything started working. LOL
