You need to:1. WordPress Dashboard > Appearance > Menus
Create a menu for the items you want in the header. Assign this Menu to your Primary Navigation.
And create a new menu for the items you want in the footer.2. WordPress Dashboard > Appearance > Widgets

you have not assigned a Menu to the Primary Navigation in the Customiser. So WordPress automatically adds all the site pages to the navigation.
You need to create the Menus as i said above, where you can add what Pages you want to be shown and assign it to the Primary Navigation.

If you create a menu, you control exactly what menu items exist within it. That includes adding your own sub-menus if you need them. You can learn more about that here: https://docs.generatepress.com/article/using-the-wordpress-menu-builder/
