I’d like to use the generate menu bar items hook, but I can’t get through the first step. I can’t see the flexbox option in the customizer. I have v3.0.2, so I can’t see what’s wrong. There’s nothing above the font field.

Yes. Hook elements accept shortcodes as long as the execute shortcode box is checked.
