I use a secondary menu within the header of our site:

Hello Mike, if you have the Secondary Navigation Addon or GP Premium, you can change the colours in the customizer.

Just follow to Appearance > Customizer > Secondary Navigation > Secondary Navigation Colors

Check if your secondary navigation addon and your colours addon are both active.
