Autoptimize - what about the "Misc Options" (Tab 1) ?

the Miscellaneous options are something that is very specific to your site and user options.
On some sites i have all of them enabled...

The first two:

Save aggregated script/css as static files?
Minify excluded CSS and JS files?

You should check carefully as they can lead to breakages.

Likewise the third option:
Enable 404 fallbacks?

Should only be used if you're experiencing page caching issues.

But the 4th option i generally have enabled so autoptimize doesn't get in my way when working on the site.

And does Appearance>Customize>General works with it? My settings are “External File” “Combine CSS” + “Cache dynamic CSS”

Yes - in addition to combining the CSS it also removes some CSS that is not required in a newly built site.
