Hi,
Today I have switched my website into transitional mode (AMP and non AMP page). After this implementation non-amp version on desktop layout is not showing properly can you suggest what is the issue behind this?

I’m not too sure what “properly” looks like here, but that big gap can be removed by removing this custom CSS:
@media (min-width: 1000px) { #page, .site-footer.grid-container { margin-left: 300px; } }Let me know if that brings it back to normal or not 🙂

After removing this code. Non-amp version big gap has been removed but now issue with AMP version arrived header overlap on main content.

And I have placed a adsense code above post on homepage through header hook element, it is overlapping on main content on non-amp page.

Post page is working fine. Only issue with home page, category page, tag page and search page on amp version.

All the site templates mostly share the same script so AMP-wise, they’ll behave the same way so it won’t matter what site template you’re using.
As for site performance, the content matters. And contents may come from other plugins which some, may not be optimized.
That said, consider getting an optimization/caching plugin to improve on this.
