I'm working on a site library theme called Target. That theme really is not made for a average size logo is it? The one I have up is blurry and tiny.

I would say Target's logo is an average-sized one.

Well maybe if your logo is one letter. Upload a logo and see for yourself. I Provided a screen shot what a 250x250 logo ends up looking like. I fixed it by making the menu higher to expand the logo. Difficult theme to work with, settings all over the place
An issue like this is difficult to help without seeing it live - screenshots don't really help for this.
If you can link us to the page in question then we can take another look and try to provide some suggestions.
I fixed it by making the menu height larger and it expanded the logo to a normal size.
I noticed a large amount of custom css included in this theme for Woocommerce. Just how future proof is that custom css with Woocommerce updates in the future?

The CSS added is pretty generic so it should be fine unless WooCommerce somehow decides to completely rewrite their structure.
