Schema markup: Replace Header or Split Header In Three Sections

Hey :-)
I would like to split the site header in three sections and there's two ways to go about this according to docs:
What happens to header schema markup in either case?
I would very much prefer to retain proper schema markup.
The first method adds your sections inside the existing header, so you wouldn't lose any of the wrapping microdata. You may need to add the internal microdata to your elements though.
The second method replaces the entire header, so you'd need to re-add the external microdata as well.

I guess I need to look into microdata in more detail and figure what's relevant here.
