Is there any option to change header height?

The height is determined by the padding:

You can also consider using this option:
https://docs.generatepress.com/article/navigation-as-a-header/
And then you can adjust the height by changing the menu item height:
https://docs.generatepress.com/article/navigation-as-a-header/#basic
