I have run a test with Google developer audit
I got this warning:

I am using Wordpress 5.1 candidate release. Is GP that is using createShadowRoot?
Was temporarily solved removing autoptimize but then was back.

I have done it, it is a very simple one.
Now is really solved, it was Chrome address bar or some add on. I have used Chrome like in a fresh install and there is no more warning.
Awesome. I was about to say i can't see the issue. And shodowdom elements are not something GP would be adding :)
