Anchor Link wrong URL

Hello,
we try to create a wordpress site using one large site with anchor links included...this seems to work fine. But if we add an extra single site into the menue and we go to this singel site over the menue...trying to use an achored link again, the URL uses the /singlesitename/#anchor instead of /#anchor for the main site anchor...
So surfing the achored layout: check. Leaving to a single site over the menue: check. Back to the anchored main page: ERROR.
