404 page layout problem

The layout on the 404 page is not right. The content area is overlapping the footer widgets. If I edit the 404.php and content-404.php pages I can fix it but I'm wondering why it doesn't work otherwise.

Do you have any custom functions on the site? The 404 page shouldn’t have the columns container.
Can you try adding this PHP snippet provided by Tom and see how it goes?:

The filter fixed the problem.
Turning off Display posts in masonry grid also fixes it. I'd like to keep the masonry grid so I will use the filter for now.
